Combine 2.5 cups bread flour, 1 tablespoon sugar, and 2.25 teaspoons active dry yeast in a bowl.
Add 2 cups of warm water and mix with a whisk, then switch to a spatula to scrape the sides of the bowl.
Cover the bowl with a lid and let it sit for 1 hour to foam up.
After 1 hour, add another 2.5 cups of bread flour, 1 teaspoon salt, 1/3 cup Parmesan cheese, and 1 cup diced jalapeno peppers to the foamed mixture.
Mix the dry ingredients into the wet ingredients using a wooden spoon until combined, then knead the dough by hand on a floured countertop.
Form the dough into a smooth ball and place it back in a cleaned bowl, cover with a dish towel, and let it rise for another hour.
After the second rise, punch down the dough to release air and flatten it out on a floured countertop.
Cut the dough in half, then into quarters to make 8 equal pieces.
Shape each piece into a ball, flatten slightly with a rolling pin, and cut a hole in the center using a cookie cutter.
Place the bagels on a parchment-lined baking sheet and cover them to rise for 20 minutes.
At the 10-minute mark, bring 5 cups of water to a boil in a shallow pan and add salt to the water.
Boil the bagels two at a time for 1 to 1.5 minutes on each side, flipping them carefully.
Remove the bagels and place them on a wire cooling rack.
Brush the bagels with an egg wash made from 1 egg using a barbecue brush, and sprinkle with more Parmesan cheese.
Bake the bagels in a preheated oven at 400 degrees Fahrenheit, switching them around halfway through baking.
After baking, let the bagels cool before cutting into them.
