Preheat the oven to 350°F (175°C) and line a cupcake pan with liners.
In a bowl, whisk together gluten free all-purpose flour, cocoa powder, baking powder, baking soda, and salt.
In another bowl, mix sugar, eggs, milk, vegetable oil, and vanilla extract until smooth.
Gradually add the dry ingredients to the wet ingredients, mixing until just combined.
Stir in boiling water until the batter is smooth and thin.
Fold in chocolate chips gently into the batter.
Fill each cupcake liner about 2/3 full with batter.
Bake for 18-20 minutes, or until a toothpick inserted comes out clean.
Remove from the oven and let cool in the pan for 5 minutes.
Transfer cupcakes to a wire rack to cool completely before frosting.
